The basic problem is that there are very limited means of *temporarily* incapacitating a ship from outside. There are plenty of ways of making sure that she ship will never fly again, at least not without the aid of a shipyard more advanced than anything a class D port has access to, but I assume they don't want to do that, and those methods will be rather unsubtle. The usual solution to this sort of problem is that you keep them from leaving by preventing them from *reaching* the ship. This could be done directly by the bad guys minions, or indirectly by bureaucratic means (so it's really port police who are blocking the PCs). If the bad guys can get unrestricted internal access to the ship, of course, all bets are off.
