 right conditions they could be the same thing. Admittedly
 those condition could be hard to find but still possible,
 thus 1000s of years might not really be needed to get some
 really funky humans especially if some other race stuck
 their hands into the picture. . .Grandpa? Surely given the
 number of planets with humans on them (game universe) there
 would be some with very strange pressures on the breeding
 that would lead to strange people after 1000 years. These
 pressure could be as simple as a very odd mate selection

And, in addition to the 'Long Night' there was an even longer & worse period starting at the end of the 'Ancient's War' about 100,000 years pre-Traveller.
There easily could still be some worlds in the TU w/ a minor human pop that has been isolated since then.
In fact, I believe there are at least two worlds in the 'Marches w/ minor human pops (Shionthy & Victoria) that are under red-zone interdiction by the 3I & so effectively isolated.
Also, there is Reference, which according to an article in DGP's old mag, had a 2I research station that became isolated during the 'Long Night' & which has been left to itself due to fear of destroying their culture <sic>.
The thing that I find questionable about that is that they live under a dome w/i a poisonous atmosphere & have a very small pop (less than 100, as I recall).
I just don't see how such a small pop could survive on it's own for that long.
Won't the dome eventually wear out?
What about the other equip necessary to survive there?
Oh well, it makes for a good story anyway.
