 Why?
 What's there to blow up?

 At Traveller tech levels
~12-13, you're talking pure fusion weapons
ignited by high intensity laser or particle
 beams, or maybe even
 gravitic implosion.

 The fusion fuel (most likely
lithium hydride) doesn't have to be
radioactive - proton-proton fusion seems to be
 what Traveller fusion
 reactors do.

The missiles are likely to be
propelled by gravitics, or at worst a
 fusion thruster like HePLAR.

 Magazine hits aren't going
to cause explosions because there are no
conventional explosives there, or fissiles that
 could be induced by
 stray neutrons.

 The fusion fuel isn't
going to fuse if it is nuked for lack of confinement.

As I recall, in CT, the universal use of nuke dampers made 'coventional' missles more effective than 'nuclear' ones, at least in CT-HG, anyway.
A hit on a magazine full of them could cause some big problems.
CT-HG also incl a 'magazine explosion' in it's critical hit table, I believe...
